12 string ever in music?

I own a string of 12. But for some reason the sequence B (s) are never in tune right. I use the tuner, fret the G 4 technique, ear and harmonic tuning, and it seems he is in tune until I play a chord. I can get in line for the D, G, C and variations of these chords, but then the E string and variations are out of tune. Vice versa. So why can not I get it in perfect harmony?
